Linzi Ashton, 25, was found dead at her home on Westbourne Road in Winton, Salford on 29 June.
A post-mortem examination found the mother-of-two had multiple injuries and died after pressure to her neck.
Michael Cope, 28, of no fixed abode, was arrested at an address on Larch Road in Leigh on Friday after a month-long search by police.
The assault charge refers to a report made by Ms Ashton on 18 May, while the rape charge concerns an allegation made by the 25-year-old on 20 May.
Greater Manchester Police has previously referred the case to the Independent Police Complaints Commission for investigation.
Mr Cope is due to appear before Manchester Magistrates’ Court on Monday.
His charges came as a fun run took place in memory of Ms Ashton and to raise money for her children.
The 5-mile (8km) event saw dozens of parents and children run from the street where the 25-year-old lived into the centre of Manchester.
